Uploading to specific directory -...

I'm test-driving the HTML editor because I thought the Website Projects feature would be a big help to me. I have an existing website with about 5100 pages stored in 16 subdirectories, both on the hosting server and on my hard drive. Now and then I add new files but, for the most part, my work now consists of updating existing files, which I do daily.
I updated a file, in the biography subdirectory, because the subject had died, and then uploaded it. But it was sent to the root directory rather than the biography directory on the server.
I don't understand that. To be useful, surely the project should map to the same directory on the server. Frankly, if it can't do that, it's basically useless to me and I might as well continue using Filezilla to upload my files.
Is there a way to configure a project so that files are uploaded from a subdirectory on my hard drive to the corresponding subdirectory on the server?

The best thing to do would be to start a new project then click the server tab then dbl click the file you want to edit. The editor should download it to your project retaining the proper directory structure. Now edit it and ftp it back up.:)
I can't hear what I'm looking at.

Yes, I agree with Eric. You should Download your whole site so that you can retain any and all sub-directories then, when you upload a file it will go to the directory it is in.
